Batman: the Dark Knight Returns
All-Star Superman
Kingdom Come
Crisis on Infinite Earths
DC: the New Frontier
Flashpoint
-----
F man that’s a tall order.
Crisis on Infinite Earths—> Then take it from there with your favorite characters. They were kept pretty isolated for the time afterwards in the interest of establishing internal continuity. Personal good title recs: Batman, Superman, Wonder Woman by George Perez, Flash ( well really really good once Mark Waid comes in), JLI by Giffen and De Matteis.
Then the next most important thing is Zero Hour Crisis in time, allowed for some continuity mistakes to be retconned (like Batman Year Two). Notable titles include: JLA by Grant Morrison, then Mark Waid then Joe Kelly, man that was a good time for JLA. Batman ( guy didn’t have a bad era since the late 80s), Nightwing, Robin, Birds of Prey (DC was like going so in on Batman), Superman Birthright, Aquaman by Peter David (hit or miss that one), Wonder Woman by Greg Rucka, Gotham Central by Rucka and Brubaker, Action Comics by Joe Kelly, flash by geoff johns ( if you are a flash fan the subsequent combo of Mark Waid to Geoff Johns means it’s amazing for 2 decades), JSA by Goyer & Geoff Johns, Young Justice by Peter David, Supergirl by Peter David. Man was the tail end of 90s good!
Then Identity Crisis. Then pick up Countdown to Infinite Crisis and read all of it. Also Green Lantern by Geoff Johns, Teen titans by Geoff Johns, Gail Simone on Birds of Prey, Batman Superman seem like standard recs always I feel.
Infinite Crisis. Then 52 by Grant Morrison, Keith Giffen, Mark Waid, Greg Rucka and Geoff Johns. Highlights include Geoff Johns continued Green Lantern (blackest night) stuff, Grant Morrison on Batman, Paul Dini on Detective Comics, Mark Waid’s Legion of Superheroes, Gail Simone on Wonder Woman, Greg Rucka on Batwoman
Final Crisis—> just enjoy the ride man. Highlights include: Flash rebirth, Brightest Day, Superman by Geoff Johns, Batman by Grant Morrison going into its 2nd act, Scott Snyder on Detective Comics, Peter Tomasi on Nightwing
Flashpoint entering us into New 52 —> highlights: Batman by Scott Snyder, green lantern by Geoff Johns (continues), 3rd act of Batman by Grant Morrison, Wonder Woman by Azzarello & Cliff Chiang, Flash by Francis Manapaul, Justice League by Geoff Johns, Aquaman by Geoff Johns, Multiversity by Grant Morrison, Peter Tomasi on Batman and Robin, Green Lantern by Robert Vendetti
DC rebirth —> highlights include Batman by Tom King (especially Batman/Flash the button, King’s run is pretty divisive), James Tynion IV on Drtective Comics, Peter Tomasi on Batman and Robin, greg Rucka back on Wonder Woman, Flash by Josh Williamson, Dan jurgens in action comics.
Note: this is by no means comprehensive, nor have I organized the eras correctly there is overlap of runs in crisis for example Geoff Johns green lantern run went through infinite crisis, final crisis and new 52 with little to no change.
Edit:
Also some of the best stuff was the non main stream super hero Vertigo/fringe DC stuff: Alan Moore on Swamp thing, Hellblazer, Doom Patrol, Animal Man, Lucifer, planetary, Transmetropolitan, the Sandman, Fables, etc.
